City's youngsters - the last remaining Under-21s outfit in the competition - were beaten as goals from Morgan Ferrier, Danny Lloyd (2) and Corey Blackett-Taylor sealed victory for Keith Hill's hosts.
Jake Wakeling and Thanawat Suengchitthawon did find the net for the Foxes in a 4-2 reverse in Birkenhead, but Hulme says conceding so soon after levelling played a key role in the outcome of the clash.
"We're disappointed," the former Bury midfielder told LCFC TV. "We had a game plan, we knew they were going to lump it on us in the first half, but we just didn't deal with it well.
"When we got the goal back to come back to 1-1 we thought we were getting in it and then straight away they scored. It is just a kick in the teeth.
"We needed to pick ourselves back up, but we just couldn't quite do it."
Despite conceding within a minute of equalising, Suengchitthawon struck again later, while Dempsey Arlott-John and Shane Flynn also went close to overturning the deficit.
Goalkeeper Jakub Stolarczyk, meanwhile, was also in sterling form for the visitors, making a series of essential saves to keep his side in the contest.
Hulme was full of praise for his shot-stopping colleague, but admitted City's young stars are disappointed that they could not replicate their 2019/20 showing by reaching the last eight.
"It was a good test for us and we knew we were going to be in for a tough game, [they were] a lot more physical than us but we just have to take it on the chin and try our best," he added.
"Jakub kept us in it. Jakub has been class every game, he's just a credit to the team. It was the aim to get through and it's just disappointing that we got knocked out."
