Head Coach Augustine Eguavoen made eight changes to his side for the match in Garoua, though Foxes pair Ndidi and Iheanacho both started their third straight games in the competition.
Goalless at the break, Nigeria hit the front after 53 minutes when Iheanacho's cross found strike partner Umar Sadiq for his first international goal.
The result was then settled with 15 minutes remaining, with Watford defender William Troost-Ekong tapping home to double his nation's advantage.
The Super Eagles were already guaranteed to progress from their group, with the win sealing top spot ahead of Egypt. The side will now wait to see who they will face in their last-16 match, the final pool fixtures taking place on Thursday.
The knockout game will take place on Sunday 23 January with Nigeria remaining in Garoua for the match.
